I want to get a pioneer deck installed in my 2003 Hyundai Santa fe. The stock radio works absolutely fine, except the lights don't illuminate on the centre console. The same goes for the knobs which control the air conditioning, etc. but everything works perfectly aside from that. Will this same lighting problem get carried over to the new pioneer deck?

The new deck does not need to be hooked up to the factory lighting system. Some units can, but it's still optional.
Sounds like you may have a wiring issue. Or a lot of bulbs out.
