If all your OEM speakers work fine then a deck and a sub/amp add-on is a good choice.
Most stereos come with aux inputs so the only other options would be usb, ipod, bluetooth and subcontrol.
I'd suggest picking up an alpine or pioneer unit with subwoofer control, and a usb port.
A good cost effective choice with great output is a single 12" subwoofer in a ported box with a comparable amp to match. After that you would need a power wire kit (power wire, fuse holder, fuses, ground wire, rem wire, rca cables, and misc connectors).
don't forget to ask for a demo instore, and to talk to the installer about how everything is going to be installed.
Also if you have the time after you purchase and use the products, write a review of the product online to help others out.

The speakers in the trunk rear 'deck' hanging down into the trunk may be stock.
I'd check to make sure they are mounted, and not just in there loose.
A quick test to see if a speaker is blown.
1. Balance and fade the deck so it's just playing out of one speaker at a time.
2. Turn volume all the way down on deck.
3. Turn bass all the way up
4. Slowly, slowly turn the volume up.
Should sound ok at low volume and start getting worse at higher levels.
Don't turn it up too high or you may do more damage to the speakers.
If it sounds horrible at any volume level. I'd remove that speaker and physically check it out for rips, tears and a coil that is rubbing.
You can also take a flash light and look at the ones in the trunk, and see if you can see any damage to the cone.
