My ipod touch, still under the 3yr extended warranty, is occasionally acting up. The screen sometimes does not work in a certain area (bottom middle). If I bring it in and it is working fine at the moment, is it still available for repair

You can still bring it in for repair and have it sent out for an intermittent issue, but if the repair depot cannot reproduce the issue, they'll likely return it unrepaired.

Your best bet is to send the unit out for repair only when the problem is easily or consistently reproducible. There will be a better chance the repair techs can diagnose the issue and repair it for you.
